Just reboot with your windows CD in the drive it should reformat the drive when you do the install. I know this works with XP, what version of windows are you using? After that boot into the windows recovery console and there is a command fixmbr C: that will wipe and create a new master boot record for drive C. If it's another version i'm not really sure but i believe windows will create a new one upon installation.
